Thanks @pierreinglebert, I can reproduce this for TIFF inputs. Forcing the input file through both the libmagick and libtiff input paths within libvips produces the same error too. Let me investigate.

I spotted that the value used for the affine transformation needs to be recalculated if a shrink operation is used, otherwise rounding errors can creep in.
@pierreinglebert I've added your sample that broke it as a unit test. Are you able to test against master and confirm this problem has now gone away? Thank you!
