Update the documentation

There is a lot to be done about the documentation:

  • make sure all the text is current after the change from Markdoc
  • document the new extensions
  • make sure all works as described

BibTeX support

In today's tutorial the audience mostly requested one feature: automatic making of the publications page from a bibtex file. This should be possible, but not sure if in a nice Pythonic way.

Make single dollar math optional

For now single dollar math is enabled by default. It is OK for academics... But if this software will ever be used by someone who lists some prices, this can become funny. There should be an option in the phdoc.yaml to disable it.

Directory indexes in navigation

Right now navigation incorrectly links always to .html files, even if it is meant to point to a directory index. This probably can't be solved client-side, where the code resides now.
