Moralis types are exported directly, no need for a declaration file.
Tested a simple node app with the following config, which works:

{
  "compilerOptions": {
    "target": "es5" /* Set the JavaScript language version for emitted JavaScript and include compatible library declarations. */,
    "module": "commonjs" /* Specify what module code is generated. */,
    "rootDir": "./src" /* Specify the root folder within your source files. */,
    "baseUrl": "./src" /* Specify the base directory to resolve non-relative module names. */,
    "outDir": "./lib" /* Specify an output folder for all emitted files. */,
    "esModuleInterop": true /* Emit additional JavaScript to ease support for importing CommonJS modules. This enables `allowSyntheticDefaultImports` for type compatibility. */,
    "forceConsistentCasingInFileNames": true /* Ensure that casing is correct in imports. */,
    "strict": true /* Enable all strict type-checking options. */,
    "useUnknownInCatchVariables": false /* Type catch clause variables as 'unknown' instead of 'any'. */,
    "skipLibCheck": true /* Skip type checking all .d.ts files. */
  },
  "include": ["src"]
}

Then

import Moralis from "moralis/node";

will give auto completion for example for Moralis.start
