Moving this to version 2.4 milestone however this is a pretty low priority thing and I doubt anyone will ever use it, so it probably won't make it into that version anyways unless some people are really looking for it.

It's a fairly easy issue to work-around from the user perspective, just don't cross-load formats, if you need to you can re-export stuff using Tiled into the same formats, and given the complexity of doing this automatically in pytiled-parser it's definitely taking a back seat to other features.

I don't foresee this issue getting done. It's just a very bizarre use case that I can't anticipate anyone wanting to do, and as mentioned above there are easy work-arounds. I'm going to go ahead and close this for now, if someone really feels they need this feature or it would be helpful, feel free to re-open and leave a comment about that, but for now the complexity required to implement this outweighs any benefit the feature brings.
