I think this is different, I don't have any empty directories and I'm running with
--size-only --no-update-modtime --no-update-dir-modtime.
The fix above stops rclone pre-creating the directories which also stops it creating empty directories it doesn't need.
The workaround with pre-creating directories seems to work though, I was just not patient enough, after roughly 1 hour of seemingly stalling it kicked off and started transferring files.

I think this is related to the fix going on here
So I suggest you try the beta in that issue. It isn't quite perfect yet but it should help.
