Yes. In the config utility there is an option for each axis called "Reverse Axis Direction". If you click that, it will reverse the direction of the axis.
If you have already entered your configuration in a previous run of the config utility, you don't have to enter it again. Just click the button next to where it says reverse axis direction and then click Done. (Don't click Update as it will clear the current settings).
This is actually a common problem, I must make an FAQ. The tracking direction depends on a whole lot of things, motor type, number of gears, even how you wire it up to AstroEQ.
