Hi,
Apologies for the late reply. CellPhoneDB does not normalise the data, you would have to do this by yourself. In my case, I use the normalisation from Seurat (but I do not log transform). I hope this helps and please let us know if you any questions or issues.

Many thanks for the great tool! Just to clarify, the setting is relative counts (feature count per cell divide by total UMI times a scaling factor)? Many thanks!
