More clear running directories

Commands and Scripts currently run in the directory, the command is executed. This is problematic, since this will lead to reproducible behaviour when installing and removing a module by running the command in different places. Additionally, when other fields taking a path are filled with a relative one, they also produce unintended behaviour.

Changes

Change the default running directories for scripts and commands to the module directory. Provide another attribute to change that:

# module.yml > jobs > job(script)
running_directory: ~/my-special-running-directory

Add a default directory where all shell commands are executed, as this fixes the ambiguity of relative paths. This is by default the home directory, but should have a configuration option:

# config.yml > shell
default_directory: ~/my-default-directory
