Culprit was the daily notes group in my config file.
[group.daily]
paths = ["d/2024"]
Commenting this out and running zk index
removes the files from the 'second' folder, which in the end had nothing to do with it's position (but not sure at all what this is to do with).
Perhaps a conflict between zk needing to 'know' a destination to create files, but therefore not able to ignore it from indexation?

I would say that the behaviour mentioned above in my previous comment ultimately makes sense. I think the trade off of time spent trying to circumvent this, along with the likely instability it could bring to the program don't merit the severity of this 'bug' / ux gripe. Closing for now.
