I can reproduce the issue as well.
It's probably related to permissions:

~ flatpak info --show-permissions engineer.atlas.Nyxt

Well, of course. I got carried away here. Hopefully I can bring those options back and Flathub won't complain.

Interestingly, while Flathub doesn't like to give apps permissions to xdg-config/cache/data folders, it doesn't care when apps have access to the host system.
