Reloading the scene fixes it, but now I get this error.
scene/3d/skeleton.cpp:381 - Index p_bone = -1 is out of bounds (bones.size() = 11).

For some reason the 0th index is read as index -1, I think godot on the c++ side count is off by 1.

Line 14 doesn't run properly in tool mode and isn't in the original repository. You could try disabling tool mode. Other changes you've introduced may be causing your other errors.
You can try my fork which supports collision, disables tool mode, and many other changes.
