Can you try changing your query dict values to arrays? I think that is what the library expects. E.g.:

query = dict(poisonous=['e'])
query = dict(poisonous=['p'])

Let me know what happens.

This gives the same error:

learned_V, learned_E, learned_Vdata = train_model(graphSkeleton, observations)
factorization = pristine_fn(learned_V, learned_E, learned_Vdata)
print(factorization.specificquery(dict(poisonous=['e']),dict()))
factorization.refresh()
print(factorization.specificquery(dict(poisonous=['p']),dict()))

I just pushed up a fix to the branch refresh_fix. It should be merged into master soon. Let me know if that fixes it.

I wasn't able to replicate your error exactly, though. Is 'poisonous' the exact name of a vertex in your graph?

Fixed issue by switching from copy.copy() to copy.deepcopy().
