I can't reproduce the issue on Fedora 40 running KDE on Wayland. Both the X11 (Xwayland) and native Wayland versions of Godot seem to get layout changes instantly (tested from en_US to fr).
Might be OS/WM specific.

I can reproduce this in an Arch, X11, Xfce setup.

Looks like this only reproduces for me when I change the layout with a keyboard shortcut. When I use the taskbar switcher, it works correctly.

For me i can only reproduce this with --display-driver wayland as an option, with Xwayland it works okay

By the way I just noticed it, on video when I pressed ";aslkdjfsa" on keyboard with colemak selected, one of the letters that appeared was russian letter "Π" from my third layout.
