Currently SWO is not connected to the debug header, so firmware is unable to print over serial for debugging.

The hyperlink link to the Hitec HSR-1425CR is broken
Please revert the designators back to the default (e.g., D4, D5...). You can have the CAN1_RX stuff, just make it a text instead of refdes.
The CS lines for the AEAT-6012 SPI buses are not connected on arm, however this encoder requires a falling CS edge to output data (it can't just be tied to ground even if there's only 1 slave on the bus). See page 4 of the datasheet .
