Uninitialized values in make deploy

Running the "make deploy" process appears to work fine, but throws two Perl errors:

Use of uninitialized value $spec in pattern match (m//) at /kb/runtime/lib/perl5/5.16.0/Module/Build/Base.pm line 1641.
Use of uninitialized value $spec in split at /kb/runtime/lib/perl5/5.16.0/Module/Build/Base.pm line 1644.

Missing sample_DBTYPE_local_settings.py

Step 1. of README.md says to use sample_DBTYPE_local_settings.py as a template for local_settings.py, but there seems to be no sample settings files present.

README.md missing dependency

Crypt::OpenSSL::X509 is a perl dependency, but is not listed in the root README.md file

Auth changes in develop that are now in production are not in master

If it's in production, it should be in the master branch.

Incorrect URL for globus nexus api

The perldoc for Bio::KBase::AuthToken references http://globusonline.github.com/nexus−docs/api.html for info about the Globus Nexus service.

But that URL just goes to a 404 page.

I'm going to change the auth client from static methods to a normal instantiable class with a configuration object with

• the globus urls
• the auth service url
• the kbase_users group
• a token to use when querying users

configurable.

I'm also going to move the RefreshingToken class that's currently in the workspace to auth.

README.md dependencies

It's unclear how to set up required dependencies from the README file. When running "make deploy" it becomes slightly more clear from the errors, but an instruction to run "Build installdeps" would be more useful to have in the README.

In addition, the "Build installdeps" recommendation in the makefile should include the path to the Build script.
